It looks like you still have not grasped the concept of in/out points, shifting them to allow for transitions, and the concept of the different types of edits. That is why you appear to still have the extracted/deleted footage when doing a transition. The marker locations are stored in the Premiere project file. It only sets markers to the original file.

When you set in and out points on the timeline or a clip in the preview windows and then extract it, it does not physically cut anything. The transition time was automatically set to the amount of the overlap. You overlapped the two cuts by the amount of the transition you wanted and then you put the transition on the transition track between them. You put one clip on A and the next one on B.

put your in point 15 frames before you want out and put your out point 15 frames after you want in. If there is video there you don't want in the transition, you need to adjust your in and out points by that amount. It will also add 15 frames beyond the cut point of the first clip.

However, if you add a transition, it makes the center of the transition at the cutline. You almost have to use it full time to get good at using it to the full advantage. Part of working with Premiere is knowing that there are multiple ways of achieving things.some better than others. It is not the way I would have done it but that is OK. I think I know what you are trying to do. You need to make sure there is not a scene change during the transition on both clips. When you cut or delete or set in and out points, the place where you put a transition needs additional frames on each clip to allow for the transition.

Then do a right click on the blank space and choose to fill the gap (everything to the right of the first cut moves left and fills the gap. Then select that part you don't want and delete it. If you have a large clip on the timeline that you want to remove a part of, go on the timeline where you want the start of the part you want removed and use the razor to cut it, go to the out point (start of what you want to keep on the second part) and cut it there. Then put the transition over where they meet. It won't change the marks on the first one you put on the timeline. If you want to then put a different section of that video on the timeline after the part you just put there, then put new in and out points on the clip in the preview window and then drag that to the timeline. It still stays in the preview window, also. Normally, you would put a clip in the preview window and mark the in and out points that you want and then move it to the timeline. When you say you extracted, that means to me that youtook the section between some markers and tried to export it to a different clip name. It sounds like you have a clip on the timeline that you want to take a section out of.
